I have had this problem... here is what I have found works for handling this glitch.

Set your default manager options only through the front office NOT through the schedule page. When I do this... my defaults seem to stick better.

Now whenever you open a game to set the lineup this default should show up... even if you have already submitted the game lineup with differnt settings... it thinks you are re-submitting so it gives you the defaults again.
